Do you mean data in csv deleted is after uploading???

Please verify below steps

1. Are you uploading csv file with data or blank csv file...
2. In which place you uploading csv file ....document library or any folder

Note :- if you are running server from eclipse it will add following files in eclipse workspace/server directory

1. catalina.properties
2. context.xml
3. server.xml
4. tomcat-users.xml
5. web.xml

Do you have any dependence of any above file in your code??
Could you please provide logs...or source code??
