Multiple Sets of Navigation in a Theme?

I assume I do this in the velocity template of my theme project. Does anyone have a good example of multiple sets of navigation for a portal. Then how should that be organized in the Site Pages in the site/control panel. The Space Program example has one main nav. The project I'm working on will have three. So:

[HEADER NAV]
[ MAIN NAV ]

[CONTENT]

[FOOTER NAV]


Then for the velocity templates, could I have 3 separate VM files? Like nav_header.vm, navigation.vm, nav_footer.vm.

How do I restrict the nav items for each so they have only that grouping?
